The username you want after the allow: setting is your ubuntu username, since you'll use it to log in to the ubuntu server from Mac OS X.
Have you modified /etc/netatalk/afpd.conf like mentioned in the post? If you did and still can't connect, try going to Finder -> Go -> Connect to Server ... and enter smb://server_ip and connect to it.
It should ask you for your user/pass, use your ubuntu server user/pass.
Let me know if you still have issues.

How do you set up the proper write permissions for the user(s)/group(s) which will make backups to it?

I googled and tried this:

mkdir /mnt/TimeMachine
sudo chown username:username /mnt/TimeMachine
chmod 755 /mnt/TimeMachine

And configured the cooresponding backup folder in /etc/netatak/AppleVolumes.default

# By default all users have access to their home directories.
#~/ "Home Directory"
/mnt/TimeMachine "TMBackup" allow:username options:tm

(By the way, wahat username is supposed to be after that allow:? My username on my Mac or the servers username?)

The Ubuntu server is visible in Finder but it can´t connect. It might be because I am testing this setup first on a VM in Virtualbox (with bridged connection).

Any hints?

To just share files Samba server on ubuntu works great.
Here's a link to install/configure it: https://help.ubuntu.com/11.10/serverguide/C/samba-fileserver.html

How about just a fileshare? For sharing files, not to be used as a Time Machine?
